I may be alone in this, but I kind of feel like he might be best off just telling the truth. Alinua would probably be run out of town at best if she told them “I have the chimeric plague, but trust me, I’m the only carrier in history to not be in danger of losing control and killing everyone around me!”, but Kendal’s situation is so new the locals aren’t likely to have any prejudices one way or the other, and there’s nothing obviously inherently dangerous about him. He’s all that’s left of Vash, and actively trying to rescue him – if anything, I’d think they’d want to help once they understood the situation.
The main problem I see right now is that they may feel that he shouldn’t exist independently and that once Vash is safe, he should go back to being an avatar for Vash to inhabit. We readers obviously wouldn’t go along with that, but I kind of get the feeling that at least at this point, Kendal would be OK with it. He sees his entire purpose in existence as helping Vash, and if the price for that was giving up his existence when it was over, I’m pretty sure he would. He’s already shown how single-minded he is and how willing he is to risk his life for his goal. So the threat of being treated like less than a person or like he only exists for Vash probably wouldn’t bother him; he might even agree.
Of course, that all depends on him convincing them to believe him, but that would go for anything he said, and I doubt he’d be more successful with another story. I’m pretty sure he’s literally never lied before other than going along with Kria’s assumption that he was a refugee, and that was fairly unconvincing. If Vash wasn’t a trickster deity (and he sure doesn’t seem to have been), Kendal probably doesn’t even have HIS memories of how to lie to fall back on – warrior gods aren’t typically known for their sneakiness. So Kendal’s not likely to be a great liar.
Edit: And the tapestry shows that they DO know what Vash looked like, so Kendal looking exactly like him would make the truth more convincing and be another weird “coincidence” to explain away if he lied.
Honestly, I think I’m with you, now that the sword’s been noticed.
And, also, I would dare say that the locals might actually be less inclined to think of Kendal as not-a-person and only existing to get jaegered around by Vash than Kendal himself is. They’ll all have some concept of bodily autonomy, and I wouldn’t be surprised by a lot of folks just automatically following the logic of “You’re thinking and moving independently now, so therefore you’re now more than just Vash’s vessel, and anyway, he remade his body every time he was summoned, surely he can just make himself a new one” “you’ll be like TWINS it’ll be great”

I think the magistrate didn’t mention the sword immediately to see how forthcoming Kendal and Alinua are, the fact they didn’t bring it up themselves implies they are hiding something from him.
TL;DR: Alinua claims to not have the equivalent of pox scars, and that her magic is not awesome. Kendal fails his persuasion check and Magistrate-floof catches on. Oh no.
It’s a very distinct sword with a MASSIVE blue gem on it that is literally 6 inches from his face and he made no attempt to hide the sword. That is not a nat 20 it is at best a DC 10 perception check.
Why can’t Alinua have just lied and said she came from the academy, I doubt they have a record of every mage to have enrolled in this small nothing town and you can explain away the “small godless town” lie by saying it was place of birth before your family moved to bigger pastures and she moved back there after graduation. I guess maybe academy mages have some sort of identification like a license or diploma, if it’s a diploma then they can’t assume she’d take with her when gather barries or whatever she was doing the woods. I don’t know, it’s not like the magistrate is gonna send a message to Asera to ask if this random elf life mage has enrolled. I guess she doesn’t know enough about the Academy to make that bold of a lie
